The best place to farm Mysterious Mushrooms is the Mushroom Wetland in southeastern Sakurajima.

A convenient starting point is around the -464, 132 fast travel location. From there, travel southwest toward roughly -504, 113. The surrounding area contains numerous large mushroom formations, making it much more efficient than searching randomly across the island.

Large blue mushrooms should be your main targets. Orange and red mushroom formations can also be worth checking, but the blue giant mushrooms are particularly useful when you are specifically farming Mysterious Mushrooms.

A flying Pal makes the trip much easier because the terrain around the wetland can be awkward to cross on foot. A fast ground mount also works if you prefer staying on the ground.

For tools, bring a Metal Axe or something better. A stronger axe lets you clear mushroom clusters more quickly and spend less time waiting between gathering spots.
